Weatherby buy barreled actions from Howa by the crate then fit them to stocks sourced from another party. Rifles are then boxed and placed on pallets ready for shipping. I don't believe Howa perform any additional customisations for Weatherby other then branding on the receiver.
An interesting thing to note, Weatherby no longer actually manufacture their own parts. All parts are made by 3rd parties and shipped to their plant in Paso Robles California to be assembled. The only thing they machine is the bolt face of their Mk.V action to set the headspace, however they do all the Weatherby custom shop work in house be it Cerakoting, Porting, custome floor plates etc etc.
If it was a decision between a Vanguard or a Howa, I'd definitely be buying the Howa and putting the savings towards a scope & mounts. If it was the Mk.V Accumark Weatherby then it would be that over the Howa. I've got 3 Accumarks purely because I fell in love with Weatherby rifles back in the 80's.
